The workshop is a secure location to store items (the workshop in sanctuary is available immediately upon exiting the vault). If you do so while they still contain something their content go to the workshop inventory (according to comments on this answer ). Crafting items like all junk and few aid items (water, corn, mutfruit etc) are available in any settlement connected via supply lines.
